Bourne, on your 2nd group of 3 tasks (...narrow down the issue:), what do you mean by the last part of your task @2, "...un-assign the Lync Online license and re-assign it, check the result."

Do you mean mean go to the effected user and uncheck the Lync Online (Plan2) and Lync Online (Plan 3)? If so, won't they loose their Lync Contacts on OWA (People/Lync Contacts)?
Just hesitant to do this if they'll loose data. But, if this is the last resort, then we'll do it.
